Ayesha Genova: The best option is to take the California Shuttle Bus (just google it). It will take you from SF to LA, and drop you off at Union Station in downtown LA. From there, the Pacific Surfliner (Amtrak train) comes every hour and goes straight to SD.
Brian Freedland: amtrak
Son Ahlers: The cheapest will be a flight on Southwest Airlines or Jet Blue. Do a search on Kayak engine and it will check all airlines and return the cheapest flight.http://www.socalthemeparks.com/cheap-flights.php

Branden Round: I doubt you could get here from there using all public transportation. The quickest and cheapest way to get here is to take a Southwest Airlines flight. You can also take the Amtrak train or a Greyhound bus for about the same price, but it takes a lot longer. If you book far enough in advance, you can get one of their "Wanna Get Away" fares for $69 one way (taxes and fees included). The non-stop flight takes about 1-1/2 hours. You pick up the train in Emeryville (you can take an Amtrak bus from various locations) to Bakersfield, then to Los Angeles, and finally to San Diego. The total trip is about 12 hours and it costs $69 one way. With the bus, you board at the San Francisco Greyhound terminal and do a straight shot to the San Diego terminal downtown. This trip takes about 12 hours and is $68 one way....Show more
